It seems like when I plugged my car in to charge that it actually drained my 12 volt (regular battery to start the car) battery.

Has anyone ever heard of this happening before? Anyone know the cause/fix?

that's not true for sure, my CIU was depleting the battery since it couldn't turn off due to some malfunction cause by water leak.
charging the car was the way to make sure it gets recharged (or driving it..)

you mean charger as in high voltage battery ?
